Here's a rough map of the plot arcs and storyline chronology:

Dal Gren and Zaygos arc	Rescuing Midia
	Finding Daphne	Skurru camp → Hagudo → Jurayn → Doubar (optional) → Daphne's Cave
	Finding Kormu's equipment	Lagon, Dragon Mountain, Kormu's Sword and Strabo → Barsas and Kormu's Helm → Rekuon, the Throne of the Immortals and Kormu's Armor
	Noi Gren arc	Infiltrating Saskuot & Saskuot resistance arc (overlapping)
	Raigan arc	Underground labs
		Return to Reiyold
		The ocean and Piaz's Tower
		Time travel arc
	Endgame	Stopping Zaygos, Kaymat and Dal Gren
